You're making it sound like you're supposed to lay on your horse's neck. No, that's definitely not how you should be up in two-point.
That's just a picture I found off of the internet. Although she doesn't have "perfect" equitation, her butt is out of the saddle. Just to show you that's how your two-point is. If you sat in the saddle over a jump, you're adding more weight and interfering with your horse's motion. Now THAT is a reason for a horse to hit its leg on a jump.
